La tribune d'orgue a été construite au-dessus de l'entrée pour supporter l'orgue commandé en 1846 à l'atelier Cavaillé-Coll père et fils pour remplacer un instrument jugé vétuste qui avait dû être commandé en Italie par l'évêque Giulio Giustiniani. Le devis du grand orgue est daté de 1843.
La tribune a été conçue par l'architecte Cotin et le marché a été passé en 1846 avec le menuisier Jean-Domonique Jean. Faute de moyens financiers, la mise en place de l'orgue n'a pu être faite qu'en 1849.
L'instrument a été restauré en 1880 par Cavaillé-Coll, en 1950 par Merklin-Schütze. En 1960, le facteur d'orgue Jaquot-Lavergne change la traction mécanique en traction électro-pneumatique. En 1984 l'orgue est restauré par le facteur Jean-Marc Cicchero. Après un nettoyage, il a mis en place une traction électrique commandée par électronique.
C'est le seul orgue d'esthétique romantique de facture française en Corse.

La chapelle de la Vierge de la Miséricorde, Sainte patronne d'Ajaccio, elle fut érigée en 1752 pour honorer le voeu collectif prononcé par les notables de la ville à la suite de la grande peste de 1656 qui allait épargner Ajaccio. Remarquez le retable avec incrustations de marbres rares et les belles colonnes torses en marbre jaune Brocatello d'Espagne. Dans la niche, se trouve la statue qui est portée en procession tous les 18 mars. Au fond à gauche, vous pourrez admirer Notre-Dame du Rosaire, chapelle funéraire des Bonaparte avant la construction de la Chapelle Impériale rue Fesch. Le maître-autel en marbre blanc et marqueterie de marbres provenant de Lucques en Italie (consacré en 1580) a été offert par Elisa Bacciochi, soeur de Napoléon. Remarquez également le retable en marbre noir de Porto Venere. Une belle statue en marbre de l'Immaculée Conception (18ème siècle) se trouve dans la 2ème chapelle à droite.
