La iglesia actual se construyó sobre una preexistente, denominada Santi Quaranta Martiri de calcarario , como recuerda una placa conservada en la sacristía y datada en 1298 . En 1597 la iglesia pasó a la Archicofradía de la Sacre Stimate di San Francesco, que la hizo reconstruir bajo el pontificado de Clemente XI en el siglo XVIII y le dio un nuevo nombre. Actualmente es administrado por la comunidad Misioneras de María.
El proyecto fue encomendado al arquitecto Giovan Battista Contini , quien comenzó a trabajar en 1714.
La fachada, obra de Antonio Canevari , es de dos órdenes, de los cuales el inferior tiene un pórtico posterior; está construido siguiendo el ejemplo de Santa María en Via Lata diseñado por Pietro da Cortona ; en la fachada se inserta la estatua de un San Francisco estigmatizado , atribuida a Antonio Raggi .
El interior es de una sola nave con tres capillas a cada lado. Puedes admirar:
en la bóveda, Gloria de San Francisco de Luigi Garzi ;
en la capilla de la Redención, sobre el altar un Crucifijo de marfil atribuido a Alessandro Algardi y sobre la bóveda los Ángeles con símbolos de la Pasión de Giovanni Odazzi ;
Flagelación de Marco Benefial ;
en el altar mayor, San Francisco estigmatizado por Francesco Trevisani ;
Santi Quaranta Martiri di Sebaste (1662) de Giacinto Brandi , también autor del San Francisco estigmatizado en el oratorio de la Archicofradía en el primer piso de la iglesia;
el órgano de tubos del coro de la contrafachada, construido por Adeodato Bossi-Urbani en 1856 y ampliado por él mismo en 1878 ;
en la sacristía hay un precioso relicario de plata que contiene la sangre de San Francisco de Asís .
En el sótano de la iglesia hay un osario que data del siglo XVI .
The current church was built on a pre-existing one, called Santi Quaranta Martiri de calcarario, as recalled by a plaque preserved in the sacristy and dated 1298. In 1597 the church passed to the Archconfraternity of the Sacre Estimate di San Francesco, who had it rebuilt under the pontificate of Clement XI in the 18th century and gave it a new name. It is currently managed by the Misioneras de María community.

The interior has a single nave with three chapels on each side. You can admire:

in the Redemption chapel, on the altar an ivory Crucifix attributed to Alessandro Algardi and on the vault the Angels with symbols of the Passion by Giovanni Odazzi;
Flagellation of Marco Benefial;
on the main altar, Saint Francis stigmatized by Francesco Trevisani;
Santi Quaranta Martiri di Sebaste (1662) by Giacinto Brandi, also author of the Stigmatized Saint Francis in the Archconfraternity oratory on the first floor of the church;
the pipe organ in the choir on the counter façade, built by Adeodato Bossi-Urbani in 1856 and enlarged by himself in 1878;
In the sacristy there is a precious silver reliquary containing the blood of Saint Francis of Assisi.
In the basement of the church there is an ossuary dating from the 16th century.
