Der U-Bahnhof Wartenau liegt unter der Wandsbeker Chaussee etwa zwischen der Kreuzung mit der namensgebenden Straße Wartenau und der Conventstraße. In zweifacher Tieflage unter der Straße befindet sich der etwa 120 Meter lange Mittelbahnsteig. Zu beiden Enden schließen sich Treppen an, die in Vorhallen in einfacher Tieflage führen. In der westlichen Vorhalle befindet sich das Wandbild „Ländliche Vorstadt“ von Tom Hops. Von dort aus lässt sich über jeweils mehrere Aufgänge die Oberfläche erreichen. Die Anlage ist über Aufzüge barrierefrei zugänglich.
Östlich des Bahnsteigs befindet sich ein Kehrgleis, das vorwiegend im Falle von Betriebsstörungen genutzt wird.
Die beiden Nachbarstationen Lübecker Straße und Ritterstraße liegen jeweils etwa 800 Meter entfernt.
Wartenau wurde als Teil der sogenannten Wandsbeker U-Bahn errichtet, die den starken Straßenbahnverkehr auf der Wandsbeker Chaussee ersetzte. Damit wurde an der Oberfläche Platz für den sechsspurigen Ausbau der Bundesstraße 75 geschaffen. Die Eröffnung fand im Oktober 1961 statt. Zunächst endeten die Fahrten aus Richtung Innenstadt an der Station Wartenau. Erst etwa ein Jahr später konnten der Verkehr weiter bis Wandsbek Markt aufgenommen werden. Im Winter 2007/08 wurde der Bahnsteigbereich umfassend umgestaltet, er wird seitdem durch verschiedene Rotorange-Töne an den Wänden geprägt.

The U-Bahn station Wartenau is located under the Wandsbeker Chaussee approximately between the intersection with the eponymous street, Wartenau, and Conventstrasse. The approximately 120 meter long island platform is located twice below the street. At both ends there are stairs that lead to porches in a simple low level. In the western porch is the mural "Country Suburbs" by Tom Hops. From there, the surface can be reached via several staircases. The facility is barrier-free accessible via elevators.
There is a reversing track to the east of the platform, which is mainly used in the event of operational disruptions.
