Fue la segunda iglesia parroquial construida en la ciudad, tras el aumento de vecinos en Huelva que la Parroquia de San Pedro ya no podía absorber. Está considerada la primera parroquia en España consagrada a la advocación de la Inmaculada Concepción

El edificio fue levantado en el año 1515 en unos terrenos donados por Cristóbal Dorantes. En 1642 consta que se trabajaba en la decoración de la capilla mayor.

Con el Terremoto de Lisboa de 1755 y otro menor ocho años después sufre gravísimos daños por lo que necesitó de importantes reformas para reconstruir partes del edificio como la torre campanario; la primera reconstrucción la hizo Pedro de Silva y la segunda, en la que se reconstruye la torre, Antonio de Figueroa y Ruiz.

El templo fue destruido en julio de 1936, en los disturbios que siguieron al inicio de la Guerra Civil. Entre 1937 y 1939 se acometió su reconstrucción, bajo la dirección de José María Pérez Carasa, quien respetó las adiciones barrocas de la fábrica. Hubo de ser restaurada nuevamente en 1969 tras un terremoto. Dirigió estas obras el arquitecto Francisco de la Corte, quién construyó una falsa bóveda gótica en la Capilla Sacramental y adaptó la capilla mayor a las directrices litúrgicas emanadas del Concilio Vaticano II.

La última remodelación —que se dilató durante más de ocho años— comenzó en 1998 (a cargo de Antonio Jesús López Domínguez) y se finalizó en 2006, a raíz de problemas en la estructura surgidos por la construcción de un aparcamiento subterráneo en un edificio cercano. En ella se colocaron nuevas bóvedas de madera, de cañón en la nave central y de arista en las laterales, con zonas eliminadas para que se puedan contemplar los arcos mudéjares originales.

The building was built in 1515 on land donated by Cristóbal Dorantes. In 1642 it is recorded that work was being done on the decoration of the main chapel.

With the Lisbon Earthquake of 1755 and another minor one eight years later, it suffered very serious damage, which required major reforms to rebuild parts of the building such as the bell tower; the first reconstruction was done by Pedro de Silva and the second, in which the tower is rebuilt, by Antonio de Figueroa y Ruiz.

The temple was destroyed in July 1936, in the riots that followed the start of the Civil War. Between 1937 and 1939 its reconstruction was undertaken, under the direction of José María Pérez Carasa, who respected the baroque additions of the factory. It had to be restored again in 1969 after an earthquake. These works were directed by the architect Francisco de la Corte, who built a false Gothic vault in the Sacramental Chapel and adapted the main chapel to the liturgical guidelines emanating from the Second Vatican Council.

The last remodeling —which took more than eight years— began in 1998 (by Antonio Jesús López Domínguez) and was completed in 2006, due to structural problems caused by the construction of an underground car park in a nearby building. . New wooden vaults were placed in it, barrel vaults in the central nave and groin vaults on the sides, with areas removed so that the original Mudejar arches can be seen.
